Gestapu yang dengan cepat berhasil ditumpas Pangkostrad Mayjen Soeharto sebenarnya merupakan inisiatif yang melanggar disiplin hierarki militer.
Soeharto melakukan operasi itu tanpa izin dan perintah dari Bung Karno selaku panglima tertinggi (Pangti) ABRI.
Tapi inisiatif Soeharto dianggap sebagai langkah tepat karena disebut sukses menghindarkan negara dari komunisme meskipun dalam penanganan terhadap orang-orang yang dituduh terlibat PKI menjadi tidak terkendali.
Penanganan anggota PKI seharusnya dilakukan oleh aparat penegak hukum, tanpa melibatkan ormas-ormas sipil. Bagaimanapun juga, mereka sebenarnya tidak memiliki wewenang untuk “mengadili” warga yang diduga terlibat Gestapu.
Inisiatif Soeharto untuk bertindak tegas dengan cara “mengabaikan” Bung Karno ternyata tidak hanya dilakukan saat G30S meletus tapi juga ketika menangani konflik Indonesia-Malaysia dalam Operasi Dwikora.
Pada pertengahan tahun 1964 konfrontasi Indonesia-Malaysia makin memuncak apalagi setelah pasukan TNI AU menerjukan sekitar 100 pasukan ke wilayah Labis dan Johor nyaris menyulut aksi balasan besar-besaran yang akan dilancarkan oleh Angkatan Udara dan Angkatan Laut Inggris ke wilayah Indonesia, khususnya Jakarta.
Jika pesawat-pesawat tempur RAF yang berpangkalan di Singapura sampai menyerang Jakarta, konflik Indonesia-Malaysia pasti berubah menjadi kondisi yang sangat merugikan Indonesia.
Demi mengatasi hal terburuk itu, Mayor Benny Meordani yang sedang bertempur di Kalimantan Utara pun dipanggil pulang ke Jakarta pada Agustus 1964.
Untuk pulang ke Jakarta dari pedalaman Kalimantan bukan hal yang mudah bagi Benny.
Ia harus berjalan kaki selama empat hari ke kawasan Long Sembiling, lalu melewati belasan jeram sebelum mencapai sungai besar yang menjadi sarana transportasi utama di Kalimantan.
Setelah menyusuri sungai tersebut, Benny pun tiba di Tarakan dan langsung terbang ke Jakarta.
Menyadari bahwa jika pasukan Inggris sampai mengerahkan seluruh kekuatannya akan berakibat fatal, pemerintah Indonesia pun segera melalukan penyempurnaan terhadap organisasi pertahanannya.
Komando Siaga (KOGA) yang menurut Bung Karno dianggap tidak berjalan efektif diubah menjadi Komando Mandala Siaga (KOLAGA).
Dalam struktur komandi ini Marsekal Omar Dhani tetap menjabat sebagai panglima namun kekuasaannya mulai berkurang karena wilayah komandonya dibatasi hanya di mandala Sumatera dan Kalimantan.
Kewenangan Komando Omar Dhani semakin surut setelah pada 1 Januari 1965 Bung Karno menunjuk Mayjen Soeharto sebagai Wakil Panglima I Kolaga.
Bung Karno menunjuk Soeharto karena merupakan panglima perang yang sedang sangat dipercayainya.
Wibawa Omar Dhani pun makin merosot akibat kehadiran Soeharto yang sukses menggelar Operasi Trikora (1960-1963) dalam upaya merebut Irian Barat dari tangan Belanda.
Sebagai Wakil Panglima I Kolaga dan sekaligus Panglima Kostrad, Soeharto segera melaksanakan perjalanan di seluruh wilayah Kalimantan Utara dan Sumatera Utara.
Dari semua wilayah yang dikunjungi, sesuai perintah Dwikora akan dilaksanakan serangan besar-besaran terhadap Malaysia.
Tapo Soeharto ternyata punya pertimbangan tersendiri terhadap perkembangan situasi yang kritis dari konflik Indonesia-Malaysia itu.
Pertimbangan Soeharto terhadap konflik yang makin memanas itu menjadi semakin realistis karena militer Indonesia sebenarnya tidak siap berperang melawan Malaysia yang didukung Inggris.
Apalagi sejak munculnya Gestapu yang mengakibatkan korban sejumlah jenderal AD, salah satunya adalah Jenderal Achmad Yani, komandan Soeharto sendiri.
Di sisi lain para jenderal yang terbunuh sedang dibutuhkan kemampuan komandonya dalam peperangan melawan Malaysia.
Tapi di sisi yang lain, Soeharto menjadi satu-satunya jenderal TNI AD yang diandalkan untuk melancarkan Operasi Dwikora.
Gestapu, yang kemudian berhasil ditumpas hingga ke akar-akarnya olehnya, juga semakin membuat naik daun.
Beberapa minggu kemudian, Omar Dhani yang dianggap salah satu orang yang berada di balik Gestapu diberhentikan dan komando Panglima Kolaga langsung diberikan kepada Soeharto.
Tak lama kemudian disusul munculnya Supersemar 11 Maret 1966 yang berisi surat perintah penyrahan kekuasaan kepada Soeharto dari Bung Karno sebagai presiden RI.
Dengan modal itu, Soeharto pun punya kebijakan sendiri untuk mengatasi konfrontasi dengan Negarai Jiran itu.
Secara diam-diam, Soeharto membuka operasi rahasia yang bersifat khusus. Untuk melancarkan operasitersebut, ia mempercayakan Benny Moerdani.
Tujuan operasi itu ada dua. Pertama, melakukan usaha penggalangan dengan para tokoh masyarakat dan partai-partai politik Malaysia yang tidak mendukung pembentukan negara Federasi Malaysia.
Kedua, mengkaji secara mendalam kebenaran persepsi dan sikap formal pemerintah Indonesia yang beranggapan Indonesia memang telah dikepung oleh Nekolim Malaysia.
Sementara sasaran inti operasi ini adalah menggarap seluruh potensi agara bisa diarahkan melalui pemecahan secara damai.
Potensi itu bisa berupa kelompok warga baik yang antifederasi maupun propemerintah Indonesia, serta mereka yang kemungkinan menyetujui adanya gagasan untuk mengakhiri konfrontasi secara damain.
Namun jika operasi khusus itu gagal semau kekuatan militer Indonesia sudah dipersiapkan secara maksimal guna melakukan penghancuran fisik terhadap Malaysia.
Operasi intelijen yang dilaksanakan oleh Benny dan timnya ternyata berhasil dan konfrontasi Indonesia-Malaysia pun bisa diselesaikan secara damai.
Keberhasilan operasi rahasia itu sekaligus menunjukkan bahwa inisiatif Soeharto yang dilakukan dengan cara “mengabaikan” Bung Karno—yang disebut lebih suka berperang dengan Malaysia—untuk keduanya berhasil menyelamatkan negara.
Di era Soeharto (Orde Baru) Indonesia bahkan menjadi negara yang makin bersahabat dengan Malaysia.
